Been meaning to ask this of those who have looked at the code:
Whether in vanilla or in a mod - when you finish The Protector's Arrival (and any other Shangri-La missions) basically your carried ammo has basically been cut in half (assuming when you start you've topped off to whatever is the appropriate level).
I assume this has taken place for everyone. Anyone looked to see if it's possible to correct this "feature", or as I believe it is, this glitch that never got fixed?

So your max ammo isn't affected just your current ammo levels? Hmmm never noticed this before.
Most likely it's scripted which means it may not be possible to alter atm... I'm still playing around with the idea of trying a hex edit again on script files. I tried before and it didn't work then, but now that some scripts seem to have "wiggle room"... (I.E. the timescale working again for longer days and nights)
Odd when they take your gear away (oh look another AK butt to the face!) that when you recover it you get all of your ammo, but after a Shangra-La mission they cut it in half?!?

I'm surprised this situation hasn't been noticed. In vanilla, IIRC, it's as if you've only crafted 2/4 on the ammo bags. In Bontainer's nightmare it's half - you start the mission with 200 SMG, you come out with 100. Sidearm a .45 cal. SMG, start with 80, come out with 40. Arrows slightly different; start with 35 (max), come out with 10.
It also sets you back with mines/C4/rockets - to different numbers.
I've got to remember not to max out the crafted bags with total loads prior to this mission, as it's just a wasted effort upon exit.
The in-game work around is to hit the spawned ammo cache just below Ghale homestead on the east side of the lake - if it spawns (doesn't always).

Never noticed that, too. The only MINUS I have in Nightmare is a cheat for 7.62 (LMG) ammo. It starts with 160 and ends with 100. To achieve that the first tier is a massive negative amount and the other tiers after that add up to 100 again.
What i found to my amazement is, that 1 and 1 isn`t 2 at UBI, I had to fiddle with some of the amounts until I got the result I wanted (bag sizes in CEF2050...).
You would assume that 160-110+10+10+20 is 90, but with Ubi ist 100....

Perhaps it's simply a case that I'm very aware of my ammo loads at all times. Might be due to the early vanilla glitch that following a successful cargo hijack you didn't get refilled completely with ammo.
Anyone interested can test by taking an appropriate saved game, be loaded up with ammo, and re-run The Protector's Arrival mission. I normally run Madness followed by Arrival without a break as it's a natural flow within the story-line.
Who can explain how Ubi calculates its numbers, given Bontainer's example ...
